If I come to Romania on a short-stay visa from South Africa and I marry can I apply right away for a long-term visa or do I need to go back to South Africa, wait 3 months, and then apply?

I'm confused. Your profile says you're Romanian looking for info on S.Africa. Why would you be coming to Romania from S.Africa on a visa then? Please correct your profile to be accurate.
Long-stay visas must be applied from country of residence. One cannot come to Romania on a visit visa, then immediately apply for a long-stay visa while in country. Presumably, (your husband) would need to go home and apply to return to Romania.
