Out of Malaysia with Special Pass

You need to remain in Malaysia right now until the EP situation has been decided.

Depending on what type of EP you have, and if it is a Professional EP Category III, if you leave you need a VDR to re-enter to continue working

Then you don't need a VDR to enter to continue your job.

There seem to be two possible outcomes of the application for an extension:

1. It is granted - you get your EP sticker in your passport then you travel
2. It is not granted - you leave the country on the Special Pass

I think because of the new rules around Special Passes (i.e. they are now only for situations where preparing to leave the country) you need to ask your HR for some advice as well.

Can I just remind any other forum members reading this to contact their HR on the subject of EP extension 3-4 months before the expiry.

This is an immigration requirement. The company is fined if they don't renew in good time.
