Public transport in Islamabad is not much different from the transport in other cities of Pakistan. I am very sorry to say that it is worst one can imagine. There are very few bus services which provide decent service on longer routes (between different cities).

Transportation System in Islamabad Is Good. There are many public transport inter city routes and fares range between PKR 12-30 depanding on traveling.You can also take Taxi and taxi fares range between PKR 50-300.
Public Transport such as Buses and Wagons are very cheap as compared to taxi.........

I would never recommend anyone to use public bus/vans or common taxis as they are overcrowded, stink badly and very unsafe(by unsafe i mean driving safety although no security issues).

If you don't have a car, your best option is to call a metro - modern taxis with fixed charges between different places. It is also known as radio cab and available in big cities.
