The info I'm getting here in UK is confusing. Does anyone know if I should get the JEVIC before shipping or does it happen on arrival?

It will depend on the age of your car, If it has a current MOT than that is now accepted when reregistering in Malta.
If no MOT then you will need the JEVIC certificate but its only a phone call. no need for the vehicle to be inspected.
