Me and My wife with kids were staying here in Brussels. I am still working on Work permit. this year March month my wife and kids had to go india due to personal reasons during there stay her RP got expired.
Could someone advice me :-
Do i need to follow the same procedure again for applying her D visa from India.
like legalization of fresh copy of Marriage certificate and Birth certificate.

Yes, everything is the same. You need to prepare a good cover letter explaining the situation and also provide a copy of the expired RP cards.
