I had recently filled out my EP form but mistakenly i had filled the years in experience wrong. They now put me a query that I need to submit my experience certificates. How could I change the experience dates to correct one? Or just submitting the past experience certificates alone enough? Will this lead to rejection in my application?

You should submit the requested certificates together with a letter explaining that you realized a typing mistake in the original application, apologize and ask for it to be corrected.
MoM knows that silly mistakes can happen, so (unless you obviously lied or overstated your experience in various places) this will be o.k.
