I am planning to move to Spain this summer. What are the process and procedure for the population registration? I am currently living in Estonia and I am a non-Eu citizen?

To move to spain you will be required to apply for. RESIDENCIA
If you search for residencia in spain for non EU National you will find the info
To apply you will need a visa for 90 days and then start the application in spain whilst that is still valid. That it will expire before the process of complete will not be a problem
