Good morning,
Yes there are other options aside from buses. There are "puerta a puerta", services from Quito to many other cities including Cuenca.
Search Google, Olx.ec or Chutku.ec:
servicio ejecutivo quito cuenca
This service is a door to door service, and usually in cars or SUVs with 4 passengers in each.
I have traveled to other cities using this mode of transportation, but never to Cuenca, so won't recommend a specific service I haven't used.
