Best and biggest choice is on www.economicos.com - local classified ads website. If you not speaking Spanish look Bienes Raises (Real Estate) and Propriedades en Alquiler. Choose the San Jose as Provincia and then Zona San Jose as well (or Heredia or various - up to you). Please check the different places and ask some local acquaintances about them - because not all of them safe, especially at night.
I found myself not very bad apartment nearby San Jose downtown through them in 3 days.
