No problem if you leave Malaysia with a valid immigration pass in your passport

I have been living here for 2 months and my stay has passed, can I go back to India without a 5 year ban or red stamped on my passport

You may be lucky and leave with no problem as only a short overstay. Depends on the immigration officer at the airport
